Oh powerful lost master… what is the deal with the second island? What is that all about?

It appears the second island is where the “Others” actually live.
It is also the home to the Hydra Station. From ramblings of the show’s producers, etc, there are no mystical powers possesed by this island (and, I really doubt there are any powers possessed by the “original” island).
The first island is where most of the experiments of the Dharma Initiative were taking place. The second island is where the people observing the experiments lived and conducted subsequent experiments.
The Others have a submarine that they use to go from one island to the other, although do not be surprised if we find out that there are tunnels connecting each island and all of the stations.

If I wanted to “catch up” from the beginning of the first episode, how long would it take from beginning till now to watch all of the episodes?

Hmm, it you wanted to watch the first pilot until now?
I would say…40 min/episode x 4 episode/dvd x 7 discs per season x 2 seasons (+ the 3 episodes this season) = 40hrs
(give or take my small percentile error in math)
Perhaps I will have to do a “write up” on it when I have nothing else to do

Where the heck is the submarine from? I have watched every episode and never heard that?
Also, where are the 2 guys at the north pole watching the seizemograph that called Desmond’s wife/girlfriend? I want to know whats up with them and her. But of course they haven’t been touched on since the season 2 finale.

@OReilly
Good questions, here we go:
1) Where is the sub from?
..If you go back to last week’s episode “Every Man for Himself”, and watch the scene where Juliette is talking with Jack at the beginning of the episode, Ben comes in to the room and says to Juliette “The sub is back” and then “there is a situation” meaning Colleen getting shot by Sun (on the sailboat). My assumption is that the Others used the sub to get close to the sailboat and then board it from the water, that is why Sayid and Jin never saw them approach the sailboat via the dock.
2) Where are the 2 guys at the north pole?
I am not sure about the physical location of those 2 guys. They were speaking Portugese, not Russian as some people have suggested. Because they were searching for electromagnetic anomolies (disturbances) I would guess they are either at a very high point about sea-level (ie the snow), or antarctica or the north pole.
My assumption is that Penny Widmore has them there trying to find electromagnetic anomolies in sent out by the island/swan hatch? The reference “We missed it again”…perhaps referring to the last time there was such an anomolie, when Desmond didn’t push the button and then Flight 815 crashed on the Island.
Speculation is that Penny is searching for Desmond because somehow she knows he is on the island…but my guess is that she has no idea he is there, but infact she is searching for someone in the Other’s camp…because her father owns Widmore Inc, and is a partial past-funder of the Hanso Foundation (and Dharma Initiative, et al) she is aware of the island, just not it’s location. Perhaps she has a family member in the Other’s camp? My bet is that Ben is her brother, or something. It would be too simple for her to be looking for Desmond.
Expect for more to be revealed about the “outside world” in coming episodes. However, I don’t know if they will touch on it before the hiatus after episode 6. Episode 7 won’t air until mid-February (I think?) and then the season continues until the end of the season with no interuptions (unlike last year).
Hope that helps, some.

I thought the reference to the “sub is back” meant something entirely different, not literally it was a submarine. But your theory is much better.
